This is old, but I flew to Haneda on JAL in June.
JAL started check-in 3 hours before the flight, but I arrived about 20 minutes before and
got in line at the front of the check-in queue. I was able to go to the counter right after the check-in started,
confirmed my MySOS （ I don't remember if I showed a negative proof on paper ） and checked in, almost like a normal check-in time.

By the way, after arriving at Haneda, I remember it was 40-50 minutes until baggage pickup.
I think it was about 15 minutes to disembark and then about 30 minutes for the subsequent procedures.

This month I flew Hawaiian to Haneda Airport and made a connection on a domestic flight. Daniel ・ Check-in at Inouye International Airport was relatively smooth, taking only about 20 minutes, but the security checkpoint for departure was extremely crowded.

I think if you prepare yourself to be at the airport about 3 hours in advance, you will have no problem.
You will need to show your My SOS when you arrive in Japan, so we recommend you to prepare it in advance. If you don't have it, it will take about 40-50 minutes from the time you arrive at the airport to the time you can go through the process, and you will have to walk a long way.
